top end questions

I had really wanted to get the engine in my bike running before I tear the bike down for a rebuild, but I think I may have to change my plans. I was looking things over today and found a ring of rust in the left cylinder. It looks like the PO got water in the cylinder when he washed the bike without an exhaust system installed before listing it for sale. On the plus side it also looks like the top end was rebuilt but never fired up as there is no carbon build up and the exhaust valves look like clean bare metal.
Before I pull the engine I was wondering how heavy is it? While I have the top end off I will go ahead and pop the side covers and detail the case, look at the cluth and all that fun stuff. What is easier to loosen or break free while it is mounted in the bike vs chasing it around on a work bench? Any tips or what not to do's?
